Hi,
I came by the same issue and I'm already working on it for 18.04

I'm open to community work for 16.04 as well, it is just not on my personal 
task list.
Until then you can easily work around that (without a fix in the package) by 
doing:

sudo mkdir /run/chrony
sudo chown _chrony:_chrony /run/chrony
sudo chmod 770 /run/chrony
sudo systemctl restart chrony

You'll then see no more issues on systemctl in regard to that dir.
In there will be a unix control socket that allows all those who can access it 
privileged commands.

Also for the network you can allow more commands via cmdallow
configuration (if you prefer that)
