Un-Duped as I found the recent issue being related to an apparmor
profile that was not yet there in Xenial.

But I was made aware (thanks Vincent) that most likely you need to start
it with "-a" which "was needed in chrony version prior to 2.2 to run any
command that reconfigures some aspect of chronyd's behaviour"

Most likely that is it in your case.
If you think it is not, please provide the output of
$ systemctl status chrony

As well as the console log of:
$ chronyc online

** This bug is no longer a duplicate of bug 1746444
   /run/chrony missing - no privileged commands possible

** Changed in: chrony (Ubuntu)
       Status: New => Incomplete
