There would need to be better steps to rpreoduce the error at least.

Are you sure that process 3539 "now" is the same as when mysql has
thrown the error?

Also I wondere about 1023 (which might be too close to 1024 to be a coincident).
Once this happens, could you also check
- what that FD points to (if it exists)
- check /proc/<pid>/limits if by any chance this is just ulimits in som eway
- check dmesg if there was a related apparmor Deny that could be reported
