It seems that you are using a software package that is not provided by the official Ubuntu repositories. Bug reports should be sent directly to the Opera developers at https://help.opera.com/en/computer-bug-wizard/.
However, it seems that Opera periodically resetting its own .desktop file to the default configuration. It is not advisable to manually edit such files and best to create a copy of opera.desktop in ~/.local/share/applications/ and make your changes there. You should then find that the new .desktop file has priority over the system .desktop file, Opera starts as you want it to and your changes won't be reset after a few days.
