Looks like I've found the reason. Couple of days ago I've tried to enable hibernation on this setup, so added resume=UUID=ad025529-978f-4968-9fa0-cc4c3f753ea9 to my grub config. It's an id of /swapfile.
I was unsuccessful so far to get system restore from hibernation, but had no problems with boot.
