Did you want the apps to start as fullscreen or windowed? It sounds like
they're just starting too large and Mutter's constraints logic can't
decide which monitor to fit them to.

Also a maximized window on a non-primary monitor looks very similar to
fullscreen. Do the windows still have title bars? I probably don't even
need to ask since neither Files or Settings apps actually have a
fullscreen mode, but they can be maximized.

Please try manually resizing the app windows to be smaller and then
closing them. Then next time they will hopefully start smaller and fit
on the primary monitor.
