I think those files are only used the first time someone logs in. After
that, the app layout is controlled by the user. That's why we have

GNOME does have apps in those lists that are not pre-installed. For
instance, org.freedesktop.GnomeAbrt.desktop in the System folder doesn't
exist outside of Fedora or similar Red Hat distros.
