OK, after a lot of testing, I'm back to my original opinion: apt-get update, apt-get upgrade and uploading (apport reports or anything) causes network lag which most of the times results in . I've noticed that there is a package unattended-upgrades for unattended security updates installed by default, and without fixing this network shaping, this is bound to cause more problems with users that have the same internet connection or even slower.
