Ok, I just upgraded to xserver-xorg-video-intel 2:2.2.1-1ubuntu4 and linux-image-2.6.24-12-generic 2.6.24-12.22, and rebooted my computer and now it works ! The output on gnome-display-properties is exactely the same except timestamps. Using the fn key and clone mode, the external monitor switch off 1 second before going back on (so it seems that xrandr chose how to use the monitor, and don't handle fn key).
