I do not know how this bug should be reported. Perhaps you can raise the matter with whoever is responsible.
The version of pyflakes distributed by Ubuntu (svn14502) produces duplicate messages. but there is no problem with the version 0.2.1 that I installed direct from the originator's site. I am not sure why Ubuntu is distributing a development version rather than a proper release.
