Thanks for your bugreport.
It keeps its own pining settings in /var/lib/synaptic/preferences, but
it should honor /etc/apt/preferences. Is this not the case for you? Then
this is a bug in synaptic. The other way (apt not honoring synaptic
pinings) is a feature because people complained about synaptic (ab)using
the /etc/apt/preferences file.
