Aha! A the same problem occurs when you change the number of workspaces you have available as well. If you have 4 workspaces in a 2x2 grid and you change it to a 2-row-1-column setup, then all of the windows on your left two workspaces mysteriously disappear (hidden off screen). If you change back to a 2x2 grid, then they reappear.
