There should be no reason to kill jackd except if it has zombied or can not be connected to for some reason. I have not restarted jack on this machine for about a week now sinse last boot. All the applications would have to be restarted as well. My personal thought is that this would be a job for a session manager if the user wished all connections reset.
Forcing a session manager on people would be like making everyone use LMMS as their DAW (or ardour for that matter).
