Tom proposed the following answer: If the infected file is on a Windows partition then the best advice would be to avoid using Windows until you've sorted the problem out. We might be able to help with that but as long as you stay in linux you will be safe from Windows viruses. Windows viruses don't work in linux :) Really the main thing is "Don't Panic" there's no need to.
