I'm not sure but it maybe related to this problem. I've experienced a similra problem using dropbox. When I create a zip file by right-clicking a folder in Nautilus, it seems that sync demon interpheres in some way with the zip creation. As a result the zip archive is currupted, checksums and sometimes filesize are wrong.
