I used to do it like so:
I configure one client with all settings, then rip out anything non-global
from the prefs.js, after the installation of
Mozilla/SeaMonkey/Firefox/Thunderbird I copy the template to:
"%ProgramFiles%\mozilla.org\mozilla\defaults\pref\all.js"
^^^^^^^^^^^^^^^^^^^ app-depended
Among others I configure Proxy and LDAP this way.
