Aren't they for minority languages in North or Central Africa ? Those dots below letters are frequent there, but may have just been used for languages that initially did not develop a stable orthography, or not very well represented by the alternate Arabic script which does not mark vowels or stress very explicitly. The dot below is also used in Vietnamese phonology, to note the nặng (low, glottal) tone.
