I converted a 1968 31' express cruiser to diesels about 3 years ago. I went with 240 hp yanmars and had to have new shaft logs glassed in to accommodate the larger shafts. The original shafts were 1-1/8, I went up to 1-1/4. I have no idea about transmission compatibility, and I didn't so much convert my boat as I set it up for the first time. I bought it from a guy who was overhauling it, but had to sell it before getting too far. I bought an empty hull with no engines, transmissions, wiring, control cables, or fuel lines. About the only thing the guy did was buy new tanks, which were pretty nice. I don't know much about what original equipment you could use in diesel conversion, since I didn't get any in the purchase, but if I could give you any info on the basic setup, I would be delighted to help. There's another guy on here who put a single cummins (I think) into a 27' express. He had to do a lot more work than I did from the looks of it-he even put a tunnel in his hull to lower his draft.
