Should be no suprise. You sucked the mud off the bottom of the fuel
tank, now you get to change your filters. Do you have  vacuum guages
between the fuel pumps, and filters? If so I bet they would be reading
20 or more. A view inside a tank before cleaning, sand blasting, and
sealing.

Get labels for the fuel tank supply and return ball valves, and label
them AFTER lotsa detective work. I picked up a 12V fuel pump to use
for the incidental fuel moving. Temporarily put it in the 3 cylinder
generator area to get it going after it had sat for 4 years, and
transferred 180 gal to the other side of the boat.  Have male tab lugs
on it, so can be wired just about anywhere.
Was the starboard engine still running at 200? GPS Waypoint where your
chain and anchor is.
