dinxter is right. If you have altered the menu entry before (ie, hidden
it), then there will be a copy in your user profile now. It is not the
responsibility of the package manager to remove this (and it should
definately not be touching user data - ever!)
However, there is a bug in alacarte which means that if you hide an
entry and make it visible again later on (ie, restore it to it's default
state), it doesn't clean the entry in ~/.local/share/applications.
That's a bug in alacarte though and is already reported though.
