Have to be honest, I don't know that much about the conversion format
syntax.  However, from what I can see you are trying to encode the AAC
with FAAC.  I think you need to decode the AAC using FAAD (to wav [1]
or pcm [2]) then encode with FLAC.

so instead of this...
[faac] -w -f 2 $FILE$ | [flac] -cs --totally-silent
--compression-level-0 --endian big --sign signed --channels 2 --bps 16
--sample-rate 44100 -

use this...
[faad] -w -f 2 $FILE$ | [flac] -cs --totally-silent
--compression-level-0 --endian big --sign signed --channels 2 --bps 16
--sample-rate 44100 -

Apologies in advance if my recommendation is totally insane.
