The tick next to the "(built-in)" line for oggs means that slimserver will send an ogg to the player (SB, transporter, softsqueeze, whatever) IF the player has built-in ogg support. AFAIK the SB1 does NOT support oggs. The other ticks are to enable different transcoding options (eg ogg to FLAC using sox/flac) - so when you untick them, it's no surprise that the SB1 doesn't work, because there's nothing the server can send it that it can understand. I'm not sure why the SB2 won't accept the OGG with (built-in) unless (1) the boxes are synchronised, meaning that the SB1 is stuffing up the SB2, or (2) there's a firmware problem with that SB2 (did you update the firmware when you updated slimserver?), or (3) there's a problem with the ogg file/s you're testing.
In terms of transcoding, your server needs to be able to decode the oggs with sox and re-encode them with flac. So, a simple test on your server would be to type "sox filename.ogg" and see if it plays. Similarly, you could try encoding something with flac to see if there's a flac problem spoiling the transcoding. For more details you could take a look at the actual transcoding command, which is slimserver/convert.conf I guess the most likely thing is that you've been transcoding all along, and something has broken the transcoding.
