External drives in Ubuntu will likely be mounted at login due to the way automatic mounting works. Since Squeezecenter starts at boot, you will either have to restart squeezecenter after the external drive is mounted on /media, or you will need to setup the mount configuration in /etc/fstab.
Note, that once mounted, you will not be able to unmount and disconnect the drive while squeezecenter is running.
