There is nothing in Squeezebox Server to do this.  You can't tell SbS
to only scan a FLAC file if there exists both a FLAC and MP3 version.

I do this for my library and it's what I'd recommend.  Just keep the
two separate and don't scan the 'mirror' MP3 library (the library of MP3
files that are the same as the FLACs) at all.  You only scan the MP3
files that have no FLAC counterpart.

A directory structure something like:

/FLAC
/MP3
/MP3 Mirror

I tend to keep a separate /Music folder that is specified for
Squeezebox Server and contains only shortcuts (or links) to the actual
file folders.  In this folder I place shortcuts to /FLAC and /MP3, but
not /MP3 Mirror.

It's also easy to manage.  If you later buy a CD where you already have
the music in MP3, you would rip it to FLAC and also make an MP3 copy to
place in 'MP3 Mirror'.  Then you delete it from the MP3 directory.
