I think your problem is the rather poor USB driver that has been a constant problem for the raspberry. It is not because of trouble with the high bit files. If you use a HiFiBerry DAC (or Digi) card, that is connected via I2S and not USB - you won't have any pops or clicks. But I think thre is hope in the near future - the Raspberry developer has just released a new kernel where the USB driver has been rewritten (the "NEXT" version) - it has been reported by many to solve these clicks and pops with DACs connected via USB - so let us hope that it will be solved soon.
