110,000 tracks is large but not massive. How long does a clear & rescan take ? Have you got another machine (VM?) on which you could install another LMS for test purposes and simply put a couple of the non appearing albums into its library and see what happens when you scan? I think you need to rule out a file structure issue. LMS can be fussy about file structure whereas things like VLC will happily read and play the same file.
