Well how strange is that. As soon as I try to test the helpful advise every gave me, it starts to work again!
I will say this though, when the problem was happening, I would have to go into the Package Contents, and remove the Standalone.icns and replace it with my icon. If this happens again I'll try the solutions everyone suggested. Thanks again to everyone for helping me out!
