Probably historical. HyperCard does the same thing. There are seven windows in HyperCard which are always listed in "the windows", and they include the answer and ask dialogs, as well as all the debugging tools.
It appears to be IDE-specific: in the MC IDE "put the windows" returns a list which does not include the ask and answer dialogs.
Maybe the Rev IDE leaves them open but hidden for some reason?
