Sure, the upgrade has been done over two servers, one with author instance, the other with public instance and the repositories are inside the webapp.
Anyway, it seems to be not enough: even after the cleaning every query to custom nodetype "SELECT * FROM news" generates an exception and the entire site is not usable (on DEV environment).
It is present ONLY on public instance: author instance is ok.
