The content translation was never meant as a means to transfer language files between the different projects. It was always means of exposing MAgnolia content to translators and allowing them to work with such content in the environment that is familiar to them and that has support for tools that translators usually use (dictionaries, etc).
To do what you want, I'd guess the best is to rename title to title_de and title_en to title for your other project and once you import that you should keep the files separated. Or you need to do this kind of renaming every time you want to import 2 different projects with two different locale configurations from the same file. Adding the 3rd column doesn't seem to me like a good solution (And it's not as you yourself found out).
