Thanks for the feedback. So there seems to be a problem with our installation 
then.

The exact behavior is:
- We had a few sites in an Mag 4.4.5 CE which used custom JavaScript resources 
(located in [webapp]/WEB-INF/classes/themes/[theme-name]/js/)
- I then upgraded the instances to Mag 4.4.6 CE and was told at that time that 
the whole "pop" theme was replaced
- After the upgrade, we had JavaScript errors on the sites. When debugging it, 
I noticed that the "wrong" js file content was loaded. So I checked the the 
files (they wore o.k.) and the resources  and noticed that the contents of the 
resources was served no matter what I selected in the "Advanced" tab.

I'll try to reproduce this with a fresh install and will get back to you with 
the results... but that's probably going to take a while ;-)
