Hi Fabrice looking at the [url=https://svn.apache.org/repos/asf/jackrabbit/branches/2.6/jackrabbit-core/src/main/java/org/apache/jackrabbit/core/xml/SessionImporter.java]jackrabbit source code[/url] I'd say it's not an exception while trying to write something but already when reading (session.getNodeById(conflictingId)). Most likely this is indeed a permission issue. Should be straight forward to find the conflicting node, get his path and check the permission for it.
Bootstrapping during startup happens in SystemContext (see ModuleManagerImpl#performInstallOrUpdate()) that's why normally you don't get any permission related problems.
