Ok.... let's see if I'm reading this right: You want to add a link in fckEditor, so you type some text, click on the link button and a new dialog pops-up. Choose magnolia for the protocol to reference an internal page You can't type in the edit box. Have you tried the browse button? After saving (with no link and only a magnolia protocol set) you find a link that points to the Magnolia site root instead of where you wanted it.
Outside of not being able to type in the edit box for the URL location, sounds like it's working perfectly.
