We run 5 Magnolia websites on one Tomcat server, totalling 10 instances.

Upon installing the 3rd installation, we encountered problems with Jackrabbit. The tomcat crashed each time Magnolia tried to initialize the 6th instance because of a problem with Derby database we weren't able to properly identify. So we switched to BerkeleyDB instead. I think the easiest way is to run one Tomcat for every web site. It will cost you on resources but will save on admin costs.
