Short answer:
using the default configuration property initializer will try to load
magnolia.properties from the directory that matches the war name. E.g.
if you name your jar magnolia-author it will look for a configuration
file in WEB-INF/config/magnolia-author.

Or, the other way round, where do I configure tomcat to use my exploded
magnolia war file for both the web applications magnoliaAuthor and 
magnoliaPublic.

this is not suggested, unless you move all the tmp, cache, log and
repositories folders outside the webapp. You cannot run 2 instances of
magnolia that share those folders.
I suggest to keep two exploded war, just unzipping two copies of the
same war in two different locations (like webapps/magnolia-author and
webapps/magnolia-public)
