Magnolia Enterprise Edition offers another backup option: The
Packager tool. This tool allows you to make so called "warm" backups,
including files from the /webapps/{magnolia} folder.
Magnolia Community Edition users can get the Packager tool from
www.hirning.de.

Hi guys, this was my solution:
I regularly backup my repository with pdumpfs. To fix the corrupt
node, I simply replaced the corrupt repository with my latest
backup, and activated the nodes, that were changed since the last
backup. I can recommend using pdumpfs for backing up the
repositories, because it does incremental backups.
