Ok,

But I only removed the searchindex from the website workspace, the
others still contain the indexes. What will happen if I remove the
searchindex from he jackrabbit config? Will I get problems with all the
other workspaces or is it ok to have no searchindex configured in the
Jack-Config and something configured in the workspace?

Yes, I think this is the reason.
Your workspaces need to be consistent with your JackRabbit 
configuration. Either you need to remove SearchIndex from JackRabbit 
config as well or you need put it back to all workspace.xml files.

To exclude only PDF from being indexed it should be enough to just 
remove org.apache.jackrabbit.extractor.PdfTextExtractor from the list of

textFilterClasses.
