what I think would happen is that if no SearchIndex is specified for
jackRabbit it will not be started at all and all further SearchIndex
definitions will be ingored.
Isn't it enough for you to just remove PDFTextExtractor to disable
indexing on pdf?

Yes, I think this is the reason.
Your workspaces need to be consistent with your JackRabbit
configuration. Either you need to remove SearchIndex from JackRabbit
config as well or you need put it back to all workspace.xml files.
To exclude only PDF from being indexed it should be enough to just
remove org.apache.jackrabbit.extractor.PdfTextExtractor from the list of
textFilterClasses.

I think this has something to do with the fact that I removed the
Searchindex from the Website repository. I had to do this, because
Magnolia has (or at least had) serious problems indexing corrupt PDF
files (this resulted in a Corrupt Index and the Webs stopped working).
I resolved this by removing the Search index for the repository.
Is this causing the Exceptions?

I think I've seen this before. Not sure what exactly was the problem
as
it was few months ago with one of the milestones, but definitively
related to the configuration. Could you post or paste (e.g. rafb.net)
your jackrabbit config file and one of your workspace.xml files? Don't
forget to remove all user/pwd/dburl info from jackrabbit file before
posting it (it's at two places there).
