I see each plugin (like SVN and CVS) has its own "Console" section in the 
preferences.
Maybe the setting I mentioned is not a global setting for all, but just for 
run/debug.
 
What I did was set the run/debug / console limit to 1000, clear the m2 console, 
restart eclipse, count the chars in m2 console
and there were more than 1000 ( a lot more ).

  Do you mean that console output doesn't shrink to the smaller new
buffer size? Or after manual cleanup it actually keep more then 1000
chars? Please, feel free to submit JIRA issue for this, but please
specify exact steps to reproduce (what to set and what to do after that).
