I'm not doing anything special at all. I'm running the latest 3.3 Eclipse as available through standard Eclipse update sites and 0.12 of m2Eclipse.
I am not however, using environment variables for locating my repository. Instead each developer on the team is pointing their m2Eclipse plugin at settings.xml using the absolute path as known to their machine. If you've changed versions of Eclipse, I assume that you've tried wiping your workspace as well? If not, perhaps that's something to try. Have you tried referring to a settings.xml without environment variables as a means of isolating your issue? I know I'm not alone in successfully using 0.12. We have more than a dozen developers alone using it.
