You can enable "Use Maven Output Folders" in project properties http://docs.codehaus.org/display/M2ECLIPSE/Dependency+Management Make sure to let m2eclipse update source folders for this change to take effect. "Use Maven Output FOlders" can also be enabled when you import Maven projects from local filesystem/SVN.
