m2eclipse never used M2_HOME environment variable nor system property.
Also note that configuration UI been changed in 0.9.4 release. See

In order to use external Maven installation and its settings you need
to register it in Window / Preferences... / Maven / Installations and
set as default. Then its settings will be used by default.
