m2eclipse never used M2_HOME environment variable nor system property. Also note that configuration UI been changed in 0.9.4 release. See http://tinyurl.com/58fs4o#NewandNoteworthy-0.9.4.200806030114%2FJune3%2C2008

In order to use external Maven installation and its settings you need to register it in Window / Preferences... / Maven / Installations and set as default. Then its settings will be used by default.
