Sounds like you might be hitting:

If so, then I have had success (on both 32-bit and 64-bit)
using the latest jdk1.6.0_10 (still in beta) or java 7.

Neither of these are packaged in Ubuntu, not sure about
your distro, so you will probably need to download directly
from sun.

BTW, I have been hitting this issue for six months and
am surprised how little discussion there has been on java/eclipse
mail lists.
