That is just as it should. The Midgard website is stored in the
"host" table of your Midgard database, not in the file system.

Ok, this is the problem here. You need to check your MySQL account
(and/or permissions).

Currently Midgard can't authenticate with MySQL, and so obviously
can't serve the site.

You can find the MidgardDatabase directive where Midgard's database
username and password are stored in the /etc/midgard/apache/httpd.conf
file.
