Hi Tim

I have traced through the code but I am not able to work out the correct 
modification to the template. I have attempted to copy the code for the logo 
from the pdf into the template but it does not work. Any ideas or where I can 
find an example of how this is done would be fantastic.

You would simply change the template to include your logo.  Often times it 
could be as easy as changing the store setting, but if that works for the PDF 
and not for the email, then you likely need to change it in the template.
