Vincent assumed correctly, I did not delete those directories. As for the logs, owncloud.log stops just before the update, so nothing there. php.log shows no errors. I'm only missing the apache.log, but I doubt I'll find anything. I'll report back when I get it.
I'm truly puzzled as why it stopped working in 6.0.2.
