Hi David,
One way to do it, is to run two queries. In the first query, in Attributes – 
Features tab select Canonical transcript stable ID.

In the second query, under Filters – Gene – ID list limit, Select Ensembl 
transcript ID and enter the list of IDs retrieved from query 1. In the 
attributes, select Sequences/protein as  you have done before.

Subject: [BioMart Users] downloading canonical proteins from biomart

Dear Biomart,

Another question about the download of ensp/enst/ensg data. Now I have my 
complete list of all transcripts and their associated proteins how do I 
restrict this list to just the representative protein for each gene? That is 
the one version of the gene that is considered the "canonical" version? I now 
want a list of one protein for each ensg and I'm not sure how to get this.
