We have flex deployed at thousands of clients. Never had any security or 
browser concerns. We are still developing and vesting into multiple modules, 
including mobile apps to complement our systems. Our clients love it and so do 
we. We are using 4.13 and no browser issues. 
Honestly  we had the same worries two years ago... Shopped around and all seems 
like a terrible hack. So we decided to stick to flex. 

The way I see it... Desktop Apps are picking up. Windows 8, chrome android ios 
etc... leaving browsers for what they do best. Surf the Web. I think both 
browsers and flash will start fading out simultaneously.  When this happens 
you've got Adobe Air

Recently we created a desktop adobe air version, our clients are loving it. We 
are back to the era where ppl just love to download updates!
