I actually found a solution. Internet Explorer will look at HKEY_CLASSES_ROOT\.ext key when uploading a file. So if I add HKEY_CLASSES_ROOT\.xls and add a value called 'Content Type' of type string with the desired MIME type, it will send that to the server.
