I have 5 websites and all of them are different.
i.e. /etc/apache2/sites-enabled/site1.conf
/etc/apache2/sites-enabled/site2.conf
/etc/apache2/sites-enabled/site3.conf
/etc/apache2/sites-enabled/site4.conf
/etc/apache2/sites-enabled/site5.conf
So in which of them should I have NameVirtualHost thing.
What I do is just put a namevirtualhost statement in to each of my
virtual host config files, so that I can be sure that disabling one of
them doesn't break the server. The warning message this results in can
be safely ignored.

NameVirtualHost directive belongs in the main config - and only once.
